First, I did have an actual issue. My bridge needed a bit of adjustment as my strings were buzzing out on the higher frets. Now it's fine.

Using Amplitube's 10 band EQ first in line was helping me mellow out the highs, but once I muted the lower frequencies, I had much better luck. Going a step further and putting a parked wah after a fuzz pedal helped even more. I think the issue is the EMGs are just so broad band compared to the EMG pickups I'm used to or my G&L pickups.

So, in case anyone cares, I'm going (for melody strings):

GR-EQ/Fuzz Age/Wah 10/Volume/Jazz Amp-120/2 Condencer 12s on the cone panned left-right/Fender Tape Echo.

Using an IK Stealth Pedal I set it so that my volume is controlled by the pedal and the switch toggles the fuzz, wah and delay on and off so I get a clean and dirty sound delay sound in a single press out of one patch. Works and sounds beautiful. Thanks for all the guidance!
