What puzzles me is how the EHX guys get such great tracking. I'm thinking it has to do with the pickups. If you'd like Steve, this Thursday I could bring my Martin guitar into Oz's. That instrument beats anything else I own that makes the C9 work well. The flute sound is incredible through that guitar. Also try using a pick on your NS.
One thing I have found is the Mel9 especially seems to track better when you put a compressor in front of it. Also adjusting the attack makes a HUGE difference in tracking. one great feature of the Mel9 is the ability to run the dry signal out, put a slow attack on the mel9 so it swells behind the lead line.

I ran through the sounds on my C9 through my Martin and NS. Seems the Flutes sound best on the Martin, but the others tend to track better with the NS.
Try adjusting the tone control(s) on your instruments to see how that affects tracking.
I was just reading that tuners like to hear more fundamental than overtones, so to get a more steady reading, cut the treble. I have no idea if pedals that "track" would respond the same way or not.

I found an EHX post on their site saying for these pedals it often works best to use rear pickups and turn the volume knobs up all the way. Does make a difference, however I don't like the volume difference when turning the pedal off. So I backed it off a bit.
The pedals go in front of other effects and don't use it in an amp's effects loop. A compressor is the only effect they recommended you could put ahead of the chain, or after.
I have to give a big shout-out to the EHX Hog2. KILLER synthy "harmonic Octave generator" that when paired with the expression pedal, well there is nothing out there like it. Probably one of my favourite pedals...

Thanks, guys! Lots of good advice here and things to try. From my own experience, and what just about everyone here has said, compression is your friend, between instrument and pedal, if possible. I didn't notice a huge difference in the tone knobs, which is good, because I prefer the sound of all tone (you could take the knobs off and I wouldn't notice!). So I'd prefer to not have to turn the tone down. TONE DOWN FOR WHAT?
I get different results on the tracking with different Sticks and different patches. Still lots of experimenting to do, so I'll leave those details for later. I actually put my Sticks away for a couple of days to work on some Mouse Songs (what I call songs made with the mouse instrument, using samples and MIDI), just to switch things up, and to make more songs that need vocals. Once I get a critical mass, it'll be nothing but song time.
But I'm loving the sound of the SYNTH9. Lots more experimenting to come. Share them videos of your "9" pedals, if ya got 'em! Mine will be soon(-ish)!

Got the B9 and I'm using it through the melody side of the Stick. Absolutely love it!!! Specially on the "jazz" setting, sounds like a hammond through a leslie cab. You can also mix the clean sound with the "organ" sound so you can manage how much of the organ you want in the sound.
